montigo just mostly loves junk. most tinkers do, they hang on to bits that they might be able to use someday, somehow, even if its melting it down, looking at the shuttle/ training ship Montigo up-cycles human trash into advanced tec parts. using them in ways there first owners would never dreamed of. but some of your guess are correct ;)
@Katzen read Magical Misfits, you should know -hint: that was one of my better theories, brought up almost every time the issue of keeping track of the timelines came up LONG before we knew the virus was a thing
Montigo's workshop probably already has an aforementioned 3d printer, perhaps without the disassembling function, and I suspect it's the anvil, its pretty clear the crystal forge is only meant to resemble a traditional blacksmith's forge, only instead of say using carbon and iron to (sometimes) make the alloys known as steel, he's using the magic in the crystals with choice metals (and presumably he can introduce some other chemicals as he pleases with the forge computer) to experiment with blue crystal based alloys, the process in which he'd use for full scale production would be based on the settings the computer stored for that batch, so really what he needs is some sample material storage, printable less experimental components (unless he's testing the components themselves in which case post design he can just print and use his version of a solderless breadboard), and a crucible that is designed to not effect the magic in the metal...
If he really wanted to, he could use a nanite based 3d printer to create physical prototypes that he can revert back into nanites, really a circuitry capable 3d printer set up with a printer 'ink' recycling system could do the trick, but as he already nanites, so it could be easier just to use them as the ink for the 3d printer, or at least the construction/deconstruction mechanism, to keep the prototypes themselves easy to work with..

I am sure Montigo can find creative storage solutions, all he needs is space for his primary tools, and current projects there (technically speaking, except for when new applications of his magic are required or for final prototyping, he should be creating virtual prototypes, he created the perfect tool in which to do that) and storing the rest elsewhere be it within the colony or in space, I can think of another 'storage' option he could use but I will say it in a separate comment so I don't run out of space by digressing too much farther than I already have
